merge: reconcile persistent runtime index branch ancestry

The native edge baseline c81fa47 has the same tree as integrated e48af05. Runtime index commit f87fcd1 has the same stable patch ID as integrated 826f195. Retain the already reviewed integration tree and record the original branch ancestry without undoing newer main fixes.
